The saddest I think was when Chiyo-chan finally succumbed to her Growth Hormone Deficiency Disorder in the concluding Azumanga Daioh movie, with all of her high-school friends around her bed sobbing as she passed away.

It was very touching, but obviously fans of the series didn't like it, as the theatrical release was canceled immediately after the initial premier and it was never mentioned again by the production company.

I voted for Wolfwood (one of my favourite anime characters EVER) and Spike. Both deaths were touching, but seemed oddly appropriate to end the stories of those characters.
Oh, and my third pick would've been Kamina. Even though I didn't like Gurren Lagann much (giant mecha make my brain wanna leave my head), the guy simply rocks. Best character from the whole series.
